Yes, especially in a bad movie or one where the good guy is wrong or just when the bad guy is really cool.
Clint Eastwood played in alot of movies were he was the good guy. But the good guys didnt see things his way because revenge to them wasnt politicly correct or part of the system. So Clint was always the bad guy. But he didnt give a fuck. He always stuck with his beliefs.
I think its especially normal when the protagonist are particularly stupid/uninteresting/boring. Sometimes the antagonist carries the movie best. Who didn't root for cannibalistic sociopath Hannibal Lector in Silence of the Lambs? Sometimes when I see horror movies the writing acting and film are so terrible I cant wait for the killer to get rid of most of the characters.
I tend to side with the antagonist in a film whenever the protagonist annoys me, or if the actor's acting skills are not as convincing as the bad guy's.
I rooted for scar when I was little. I also cried when he died. Now don't get me wrong!!! I cried when Simba's dad died too. I think I just felt sorry for scar. Not to worry!
Also, it's just a movie! :P
