Most people who find dead skeletons will see them as there born gender but once they find more evidence they will know they are transgender anyway. So yea a transwoman skeleton would be like a mans. Still it wouldn't be relevant because there transgender. So even with XY or XX there biological make up wouldn't mater. They are mentally female or male.

The only reason people identify themselves as other genders is because their personality fits the stereotypes of said other gender.
