Still its never too late, you could approach them when you next see them, tell them how you felt and straighten them out on the facts. If mom & dad have just separated, then other family members may be curious.
Ugh, I actually feel annoyed for you. People sometimes make assumptions thinking that they know best - it happens. You could do what ollieo said and make things straight with them next time. That might help, but others may still jump to conclusions.
From the sound of it, your relatives may simply be concerned because of the recent separation. He was wrong about the nature of the problems, but he was right that they're there. Maybe it wouldn't be a bad idea to talk about what's really going on with someone. Take care.
