I can't comment on the Science channel logo since I don't get that station, but this topic brings back some memories when I first got cable back in the eary 1980's. Back then most channels (as I remember) didn't even have on-screen logos and the first channel that I can remember that had a logo was MTV! They had some great music videos on (I think MTV had just started broadcasting around that time if you can believe that) and that stupid (relatively small!) logo got in the way of the great videos. I was so upset about MTV ruining my viewing pleasure with their stupid logo that I got the phone number from my cable company for MTV and called them up and complained to MTV about their logo. Obviously nothing changed, but since then obviously just about every channel has some type of logo! You can likely blame MTV for starting the logo-on-the-screen concept because honestly I think they were the first one's to introduce the logo concept.
To be more on topic regarding large logos, yes, I would consider that to be an annoyance and there really is no reason why they can't scale-down the size of the logo. You may want to consider writing letters rather than phone calls; my experience is that letters of complaint get more action.
