If it gets to the point where she's not doing her homework, not eating, not sleeping then it's a problem. If not, then it's fine. Kids go through phases and if she likes them let her watch them. I don't think the fear of her being picked on at school is a good reason to take her away from anything.
Not that I think she'll get picked on for watching anime as a lot of kids do it, but taking her away from it for that reason is like teaching her to be someone she's not in order to blend into society and I highly discourage that.
