Prejudice may or may not always exist- I think its becoming less and less prevalent as the world globalizes- but either way, your examples are not valid.
A gay person telling a homophobe to shut up after the homophobe just insulted him isn't discriminating. If the gay person said, for example, "you're conservative so you must be homophobic" then it would be discriminating. But if someone looks upon you with disgust and you tell them to shove it, thats not discriminating.
Promoting tolerance, self-acceptance and overall rational behavior do not cause reverse discrimination. However, ignorant and confused people often react to discrimination by using reverse-discrimination, which is where I think its possible that prejudice will always exist...
