Yes it's absolutely reasonable to be uncomfortable with that. She's not a random stranger on the streets. She's your gf. As a gf she has rights to expect you to not do certain things and so do you have such rights.
While I don't hate strangers messing with their life I'd never be in a relationship with a junkie, alcoholic or someone who can't enjoy free time being perfectly sober. I'd make simple ultimatum - either we break up or she quits smoking. She's not forced to stay with you and the ocean is big if she wants to be in relationship where smoking is considered ok.
But for the sake of someone else don't degrade your standards.
