I'm not as sure as everyone else seems to be. If this guy has a fetish for having make up put on him, i.e. derives sexual pleasure from having make up put on him, then I don't think a girl in a relationship should be putting his make up on.
If he really does have a fetish for it, you're giving him sexual pleasure when you do it and I can see why your boyfriend wouldn't like you doing that. It doesn't make him controlling or over-protective.
The issue he has is not that you are putting make up on another guy, but that the guy you are putting it on enjoys it so much when you do.
If it was just a thing that happened it would be different, but if he has a fetish for it then it's logical to presume that he has sexual thoughts about you when you do it. Obviously your boyfriend, quite rightly, doesn't like other guys having those sort of thoughts about you, and doesn't like you - albeit possibly unwittingly - indulging those thoughts this guy has.
This is all from a guy's perspective, so hopefully that explained why your boyfriend has such a problem with you doing something that from your perspective is so harmless.
TL;DR It might not be that your bf dislikes you doing that with another guy, but that the other guy gets sexual pleasure from you. The reason he gives you might not always be the actual one; guys aren't as straight-forward and direct at explaining their problems as girls seem to think we are.
Alternatively, it could be that he doesn't like you doing something with another guy that he can't be a part of. Maybe he's jealous that you are doing something with a guy that isn't him as part of a two-way thing. THIS reason would suggest that he is a little over-protective of you and possibly a bit insecure.
If the guy was not straight, this wouldn't be an issue. Maybe your boyfriend is suspicious and thinks that this guy only lets girls put his make up on because he's creepy and likes to lure girls close to him.
TL;DR There's a lot of different reasons he could have; don't take the one he says at face value just because he's a guy; guys say things about their thoughts that aren't the exact truth too, just like girls do.
