I have a few explanations:
1. Like Monsieur Parrish said, your mother was the one that left and because of psychological reasons, your father started dressing and pretending to be a woman (your "mother"). Maybe, he didn't want you to live without a "mother's love"...
2. Shortly after your mother gave birth to you she had a sex change. She is transgendered. She (He) has a penchant for wearing women's clothes or after the surgery "she" felt that she looked too much like a woman and figured that she might as well wear women's fashions to avoid suspicions or having to explain things.
3. She is a hermaphrodite. After she gave birth to you she removed her Vulva and now she just has male genitalia and breasts.

I think the best thing might be to ask your "Mother" (Father) for her side of the story. I know that you two are still bothered by this but eventually you'll have to find out the truth and come to a resolve. Good Luck!
