Well shift work is pretty weird, and I think they are just friends. But your unease is understandable too. Put yourself in the picture.
Get to know her (his boss) more. Invite her over for a dinner (during their hours). Get sociable. Offer to go out shopping together. Talk. Find a common interest. Whatever. Be genuine in your interest of her as a friend.
After all couples usually make common friends. And this let's her know you are friendly, respect her as his boss, and are in the picture. If he gets uncomfortable with that, or she does, you will know something is likely very wrong.
