If he says he's over her and wants to be with you now, you gotta believe him. But if it still bothers you alot, maybe you should tell your boyfriend how you feel, that you feel insecure compared to his ex and that you don't do it by purpose but it just happens. I'm sure he will understand and let you know that she's not the one for him anymore and that you are much better. Also you can do something to make yourself feel better, just don't look at pictures of his ex anymore and don't think about her. The most important thing is that you are with him now and she's not anymore. Besides, she must have got disadvantages in her personality as well, nobody is perfect.
