Don't cover for her and stay away from her sex partners, this situation is complicated enough already.
Whether or not you tell your father is a difficult thing to work out: if you're close to him and are concerned he'll be upset with you for not telling him, then tell him, or at the very least tell your mother that you will do so if she doesn't tell him herself.
If you can stay out of the whole mess that'd be the best thing to do/
