Of those, probably Radiohead although that's mediated by the fact I think of Muse as a 00s band rather than a 90s band. Of any bands: Weezer. Their first two albums are two of my favourites and they were both released in the 90s. Other challengers include:
Portishead
NoFX (although they're also an 80s band, I guess)
A Tribe Called Quest
Tupac, if he was a band :P
The Offspring
Radiohead
The Get Up Kids
Smashing Pumpkins
Less Than Jake (They're probably 2nd on my list, although I think they're almost a 00s band too :P)
The Lillingtons
Red Hot Chili Peppers (their best era was in the 90s, so I count them :P)
... and loads of others I can't list :P I want to list more non-rock bands, but their names escape me at the moment.
