It's nothing to do with your gums needing to "get used to" you flossing!
There are several possible reasons:
- You floss too hard or incorrectly
- Gingivitis (as Juj said) which is a very common gum inflammation usually caused by plaque
- Another Periodontal disease
- It could be a symptom of a non-dental, more serious disease
The first 2 are the most common. Next time you go to a dentist, ask about gingivitis and also ask about the correct way to floss and brush, just in case.
