Through the news media, you're only exposed to information about the worst people of a particular group and that information is often biased. Every group has it's extremists, including ones you may be a part of. Would you really want someone judging you harshly, without actually knowing you, for the actions of a few nutty people who consider themselves affiliated with something you believe in?
Familiarity breeds tolerance. Maybe you could try to makes some friends who are Muslim? There are a few on this site and they seem like pretty stand-up people.
